Sometimes you can make changes which increase your AdSense revenue but decrease your affiliate revenue. It's the total result that matters.
I've tested placing large square AdSense ads VERY prominently on websites, near the top of the page, just under the article heading, with the article wrapping around the AdSense ad. To me, sites like that look fairly awful. However, the AdSense click-throughs are very good.
It depends on the image you're trying to present. Is this a serious business with a serious purpose, aiming to impress visitors who are likely to become long-term repeat visitors? If so, then you'll want to tread more carefully.
For example, on AssociatePrograms.com, we want you to treat us seriously and we love the fact that a large proportion of our traffic is repeat, type-in traffic, so we treat you with respect.
Also, how YOU feel about the site you own is important. Would you feel happy showing it to your friends? I make lots of decisons that aren't purely business decisions. I often do things simply because that's what I feel comfortable doing. It's your business - you don't have to follow anyone else's rules.
On the other hand, if you admit to yourself that nearly all your visitors will only ever visit your site once, then hit them hard with AdSense ads.
The revenue you collect will soon tell you if you're doing the "right" thing.
Just another thought... If your content is very good, your visitors will be prepared to overlook all sorts of "bad" things you do.
